I could not find any documentation on embedding bokeh plots in markdown styled documents. Is there an easy way to do this using the script and div tags that bokeh.embed.components ?

That really depends entirely upon what system you are using to process and render the markdown. For instance, GitHub scrubs all JavaScript from Markdown that it renders, so it is not possible to embed Bokeh plots in Github-rendered Markdown documents at all. Some systems have their own special or unique tags you have to use, others allow and pass on raw HTML as-is to the rendered documents. I don't think that it is possible for us to give any general guidance with respect to markdown. We provide the capability to get scripts and divs that can potentially be used for embedding, but you will have to consult the documentation or community for the system you are using to know what their specific syntax or limitations are to know how to use them with that particular system.

Thanks Bryan, I forgot to mention I am using github pages to render. So their base auto generator for pages might not work and maybe the jekyll one will work if i customize the page.

I do believe Jekyll has a way to include raw HTML in markdown. If you find out the way, please let us know, we could collect some specific guidance to our FAQ or other documentation. I'll also add that I'm not entirely sure about gh-pages. In my other message I was referring to Markdown rendered directly on the GH site (README.md files, for instance). I think the gh-pages functionality might be more permissive (but I'm not certain).

Yes, the easiest way to create the gh-page uses .md file where it is hard to get much scripts in, or its just that I dont know a way as I am inexperienced with js and the like. I will let you know if I am able to embed it using jekyll.
