I’m trying to create two scatter plots of the same data points (same ColumnDataSource) with a linked hover tooltip. Is this SO answer/hack still the best way to do it?

Yes, there is still no programmatic control of hover tooltips. Adding that capability might make a nice PR for a new contributor.
